The Blue Kenue mesher treats the geometry supplied by a submesh as fixed.
In your case the two submeshes overlap. (not a good thing)
You MUST provide some space for the mesher to generate connecting triangles between the two channel submeshes.

I suppose I should check for this condition and add a warning/error message.
